A quality high solids clear will hold up to heat the the same way a single stage urethane paint will. If your painter is using a good 2 part urethane clear you should not have any issue. As mentioned paint the engine compartment with the same paint as the exterior.

I wanted single stage but the painter said he had never done a single stage paint paint job before and talked me into clear coat/base coat. I also am worried about it matching the rest of the car in shine, but am also worried about header heat.
So just to follow up on how my method worked out. After i created the flange on the inside of the frame rail I was able to massage the edges of the floor along with the frame rail and end up with very little gap. I was then able to weld the floor to the frame rail and honestly at my skill level...
