    Is there much wear on the throttle shaft on the primaries? A loose throttle shaft can cause some irregularity when trying to make fine adjustments. Some wear may explain why the linkage changed even though you did not touch it.

    Check valve will do nothing for your situation. You could fill the bowls before starting. You also could install an inline electric pump that you manually activate to prime the carb when starting.
