Does the 63 auto use the same ball and trunion on the driveshaft like a 4 speed car?

yes. possible size difference.. 65 torqueflites started with slip yokes.

The ones that I’ve seen, the flange size is the same. Driveshaft length is different.

yes both had ball and trunnion up thru 1964.
