Okay I'm going through my 64-65 b body trans and am using some parts from a 65 down a body trans. the only thing I have a question on is the in put shaft gears what the size in both and what would benefit me, performance wise.

Use the 64-65 b body or the early A input shaft gear. the gear that's on the input shaft!
 
If your A body early trans gears are the 3.09 gears , they wont mix with the B body trans gears , which will be the 2.66. The 3.09 input shaft will have a groove cut into the snout, to tell the difference.
 
What one would be better to use for low end torque?
 
"Low end" response will naturally be better with low gears. The 3.09 will give an effective 10% lower rear end gear ratio to your car. However there is a wider spread between gears between 1st and 3rd. It is a trade off.

What others have said, in a roundabout way, and what is not clear to me, is that you understand.........you can NOT simply use "the input gear." The main drive pinion, the cluster gear, and any others which are different must all match as a package. Also, if you DO have a 3.XX low gear box, the main shaft is different that others.
 
I under stand the part of the cluster gear etc. I just finished the trans last week and painted it. I used the stock 64-65 gear and cluster. and the gears out of the a body trans for the rest of the gears and used the syncros out of it also, turned out great all gears work great.
