Is there a way to easily tap out big block rod bolts so as not to disturb rod cap alignment? Or is it the new bolts themselves that sometimes cause this problem?

No there isn't. the bolts are pressed in and don't come out easily. You may need to hit them hard enough to distort the rod end, so unless you can fabricate a tool to clamp the rod while also pushing on the bolt, you may do more harm than good.
Sometimes on old engines I find they are not pressed very tight - or maybe just become loose over the years - so when they come out I tap them back in place without problems. Same bolt; same hole. However, putting in a different bolt all together will almost always cause some slight cap misalignment and that's not too polite.
