I am putting my 69 roadrunner hardtop back together and have a question. Is the rear roll up windows supposed to roll up into the roof rail seal or on the outside of the seal? If i roll them up into the roof rail seal then there is a big gap at the top of the door glass and the rear window.

Your window is probably not adjust correctly. Should go into the seal.
