Recommended sealer around Drip Rail/Windshield Gaskets/Need Help

Hey guys... I am stripping and re-painting my car and I am concerned about what type of sealer to put back on. The stuff used from Chrysler almost looked like window caulking that was used around the old "pane" style windows in houses. I have read somewhere not to use silicone because paint will not stick to it (and may be other reasons that I am not aware of).

I am sure you guys have answered this question before but I am just not sure what is best. Also.... I am going to have to replace all the molding clips around the windshield. Is it safe to assume the clips go in first and then sealant around and over the clips?

All of the sealer will obviously be hidden behind the molding so should I just apply a bead and smooth it with my finger, paint and re-install the molding?

Any advice on what to use and how and in what order to apply it would be greatly appreciated.

Lord Fusor makes a great seam sealer that is urethane based. 803 is the part number I think... stays flexible and very paintable. Make sure you have a good primer underneath any seam sealer even if the say it's not necessary!
 
While our buddy here is doing a decent job, I cannot stress enough about having a direct to metal primer such as epoxy over any bare metal before seam sealer application. Why? If your body flexes down the road and the seam sealer delaminates/cracks you at least have the primer to protect the steel. Etch primers are not acceptable, and some DTM primer/surfacers are ok... If you're going to use a 1K sealer, make sure it's a urethane based material, not an acrylic based sealer!
