The bolt head is what is used for adjustment. Turning the not could potentially just loosen the nut! The access holes are there to access the bolt heads. As you've installed them they going to be a bitch to get at if they can be accessed at all. Change them!
In my opinion (I don't do alignments), it's not CRITICAL.... but, it sure is easier for a mechanic to adjust the heads of the bolts from the wheel well (with the car in the air) + less likely for a not-so-good mechanic to make a mistake.
Stanton makes a good point.... if the mechanic isn't paying attention he might just loosen a nut instead of turning the bolt. The factory service manual seems to show the bolt heads in the wheel well..... is that easier/better? I'm not sure, but if you put the bolt heads in the wheel well + the nuts in the engine bay, that seems right to me.
