The issue here is all this machining is done by people and I don't know any that are perfect. These tolerances can "stack" up, causing plenty of trouble, and hence the need for blueprinting.

If it were me, I'd use the case your running. I've seen plenty of issues with crank centerline problems. Have the machine shop pay for the trans to be taken apart...lol. Cheaper than locating and prepping another block. Seriously I hope you got something from them.
#1 is to use the case you are going to run. Last would be to use an aftermarket bell housing. Find someone that knows transmissions to help you with the one you have if you are not comfortable taking it apart....and if were me, I'd ask the shop that screwed up to at least help with the bill on doing that since they are the ones that messed up but imo, I wouldn't have them do the labor on it. I know you mentioned they don't have the money but if they are in that bad of shape, they need to find another way to make a living.
