When you say you have to disconnect it and and plug it into the bottom terminal on the starter relay, where exactly are you disconnecting it from? That center pin in the NSS needs to be plugged into the ground terminal on the starter relay marked "G", which is to the bottom right I think.

My neutral safety switch is a round male plug that plugs into a female end. I think it is a black with green tracer wire, but not sure since I do not have the car here at work. I know from looking at pictures that I took of the car before the restoration the wires were connected, now I have to run it to the starter relay.

Makes sense though. That NSS gives the starter relay a ground when in neutral or in park, which lets the car start. If that center pin on the NSS is not plugged into the ground prong on the starter relay, the relay wont have a ground so the car will never turn over.

The center pin is plugged in. This is the lower terminal that is closest to the brake master cyl. When I bought the car it never had any wire connected to it, now I have to bypass the neutral safety switch.
 
Post a pic and indicate what u have connected to each of the terminals. Something sounds screwy.
